Non-coding or small RNAs (miRNA, lincRNA, snoRNA, snRNA, tRNA) can be annotated by aligning to genomic sequence or predicted by comparison to sequences in a databases e.g. miRBase. Small RNA analysis can include:

  1. end trimming
  2. alignment against erroneous sequence (mtDNA, primers, adapter dimers, rRNAetc.)
  3. alignment of filtered reads against the full genome and other databases
  4. classification of short reads into known small RNA categories
  5. absolute and relative read counts
  6. discovery of novel miRNAs (depending on read depth)
  7. identification of differentially expressed miRNAs based on read tags
